Rust in Barrel

I have a factory rimfire that has some rust in the barrel and am looking for ways to remove it. I had the barrel off in a box on the floor and we had water enter our basement - I had forgot about the barrel and finally remembered it. Whenever I clean it now the patch came out with rust on it. I reinstalled the barrel and it shoots ok however when I clean it the patch really drags through the barrel. I've tried JB on patches and tried to polish it and it still seems very rough. I've tried brushing it and it's still rough when cleaning. I would think with shooting it - it would smooth out however not yet. I know I should probably just ignore it since it shoots well - my question is will it always be this rough?

Anything I can do to smooth it out - it just bugs me!

Try 3/0 or 4/0 steel wool wrapped around a bronze brush or a jag. Use it dry w/o oil or solvent. Anything else that I know of will remove metal along with the rust, this won't.
 
You know why it is rough? Because it is pitted. You know why it is pitted? Because there is metal removed. That's what rust is. If it shoots good, count your lucky stars. Unless you want to clean it so much it will lose rifling, it will never be smooth again. If you want a smooth bore just put sandpaper on a jig and send it down the bore with an electric drill. It will be smooth then.
