If I have two Rem 308s with different aftermarket barrrels, will I have trouble if I switch the bolts?

It might change your headspace. Although the bolts are "identical" there could be a slight difference in the machining of the bolt lugs or in the rececesses for the lugs in the rifle.
They may both headspace correctly with gauges but the ammunition from one will probably not fit the other without full length sizing. You must also remember that all factory chambers from the same manufacturer are not created equal, as a general rule.
Overall the situation may not be the best idea.

Often after market barrels are fitted and head spaced to a minimum specification which will be tighter than some factory fittings... and all actions may be slightly different... this minimum tolerance may cause a bolt fitting problem or a case fitting problem...
Whether the bolts interchange and seemingly work is easy to check with unloaded rifles...

... for the cartridge fit to be correct the stripped bolts should close on a sized case with a definite "feel" as the bolt closes. The stripped bolts should not close easily with no feel...
